Bah. I'm guessing the switches are fine and this is some dumb glitch or something. Testing the switches would be the last step I guess. I bet they'll be fine.

Tuner 3 uses the highest frequencies up to 3GHz on the RG6 from the node to the Hopper. If you haven't already I would swap the wires from the Hoppers from the left to the right host ports and see if anything changes.
