You can choose which network you want to have recorded and which days PTAT will record. You can not however choose which networks record on which day and only have Fox fire on Monday, while CBS on Tuesday. To do that you would need to manually change the settings each day at least 15 minutes prior to the PTAT recording window.
This is correct but you could enable PTAT on both hoppers and set each one to your liking. Example 1st hopper (Fox on Mon, Wed, Thu) 2nd hopper (NBC and CBS on Tue and Fri) even if you do not enable PTAT most shows recorded during prime time hours will have autohop the fallowing day.

Are you concerned about the amount of disk space all those programs take up or maybe how cluttered the menu looks when browsing these episodes ? Just curious and if that's the case, here's another idea:
1) Reduce the time that PTAT saves all of the episodes (the min is 2 or 3 days)
2) For the specific shows that you like and want to be able to AutoHop with, select them and pick the series record option. It won't record two copies, one normal DVR recording and one PTAT recording. It simply takes the PTAT recording and "manually" saves it for you.
